In the Catasto Onciario of San Germano of 1742, the church was listed as the Chapel of St. Anthony of Padua, annexed to the Convent of St. Francis of the Conventual Minors of the City.

Around 1765 the church was totally renovated and assumed its present structure with a single nave, a wide transept and a choir, oriented perpendicularly to the convent.

The Church of San Antonio was the first place of worship to be rebuilt in March 1946 to the design of architect Giuseppe Poggi. It was inaugurated by Abbot Ildefonso Rea on 8 December 1947.

The four sails of the dome depict the four evangelists, frescoed by Giovanni Bizzoni in 1956.

The high altar is surmounted by a large crucifix and a stained glass window by Giosuè Imperiale from 2000.

Three epigraphs at the base of the bell tower recall the year of reconstruction, the year of destruction, 1944, and finally the one on the north side hopes for a message of peace.
